The way Larry Hama wrote the Joe stories was that there was always a continuing arc running in the background so when you slot things into it you're basically breaking that background for a certain period.
If you're reading the comics for the first time and then it goes in a complete tangent for a long time you'll probably forget the background story when the continuity gets back on track .
Plus it's always nice to try and fit the comics around the same time they were released and give that image of 2 stories running parallel to each other. Pretty much like the Star Trek spin offs.

I've just re-read GI Joe and the Transformers (1980's) and just realised it's it out of sync in the continuity on my website. I do apologise as I initially ignored the series until I read the second crossover and added it in quickly incorrectly.

Destro has always been a threat to GI JOE it was never stated he wasnt, true he may have worked with them at times but he has never been NOT CONSIDERED a threat
also the hood thing can be easily explained away with fred trying to mimic the commander more on one or two events and so he used the hood instead of the helmet with the voice changed still underneath

I would really have to look back at Mark of the Assasin to double check, I've been reading Transformers recently after getting all the reprints that were released a couple of years ago and it's taken up my little reading time.
Nuclear Winter / The Prisoner - The BIG thing here is that Fred VII would never go to that much length for Destro. Destro knows what Cobra Commander looks like and could blow the lid off his entire charade. Also, apart from The Baroness, I don't think there was anyone that knew Cobra Commander better.
I have a vague memory of Fred VII saying the voice changer was built into the helmet, but again I would have to double check.
After the 'deal' between Destro, Flint and Lady Jaye during his return home to Scotland; Destro and the Joes seemed to just skirt around each other or have agreements in place, even to the point that Destro helped get the Joes out of Jail by exposing the 'dirty' general after the 1st Cobra Civil War, also the Joes helped protect Destro after a contract on his head and helped him retake the Silent Castle.
This mutual respect (which also later included Zartan) lasted until Destro was brainwashed near the end of the Marvel series.
On another note, I'm revisiting the AF Weekly issues soon, It's been my pet annoyance that I can't fit any of it and in I'm determined to look again.

I think if we take many of them out of order of thier intial release, we can fit more in !!

Agreed, I'm specifically going to look over again the time span between The Battle of Springfield and The Destruction of Pit II as that's where all the continuity problems are.
